Take care of the falling voltage of the batteries during usage.
Normally, batteries are discharged down to about 0.9 or 1.0 volts.
With four batteries, that will give you about 3.6 to 4.0 volts near
the end of battery life. Your 5V MCU won't run properly, especially
if you added a (down-) regulator for the full-battery voltage of 6V.
What you need is a step-up/down regulator like the MAX710/711 (IIRC)
to maintain a stable 5V supply over the complete allowable and usable
battery voltage range.
Or, design your MCU system to run with 3.3V and use an LDO for
simple downwards regulation.
